Set in a world where "Supers", people gifted with superpowers and abilities, are commonplace, the film opens up with three superheroes, Mr. Incredible, Elastigirl, and Frozone, being interviewed. They talked about the subject of what being a superhero means to them, such as the importance of a secret identity, the burden of always being vigilant to protect the world from one threat after another, and the importance of superhero individuality.

Mr. Incredible helps an old lady get her cat out of the tree, using the same tree to stop bandits being chased by police just in time. Waiting in his car's shotgun seat waiting for him is Buddy Pine, a boy who wants to join Mr. Incredible in his crime-fighting efforts, to which he uses the seat's booster function to get Buddy out of the car, and drives off. While confronting the robber on a rooftop, he meets Elastigirl, who knocks the robber out before he can. After romantic, playful banter, Elastigirl leaves to prepare for a previous engagement. Frozone, his closest friend, reminds him to get ready for his wedding with Elastigirl. Mr. Incredible then saves a man from committing suicide by catching him after he jumped off a skyscraper. Inside, a wall explode, revealing French supervillain and demolitions expert Bomb Voyage, walking out with two duffel bags of money. Buddy shows up, and harasses Mr. Incredible, letting Bomb Voyage escape, who placed a bomb on Buddy to do so. The bomb detonates and destroys a portion of train track as a train approaches. Mr. Incredible succeeds in stopping the train just in time before it crashes and hands Buddy to the police for compromising his mission and ensuring Bomb Voyage's escape. Bob goes to the church when he and Elastigirl's wedding is being held, and they formally get married. Mr. Incredible was later sued by the train accident victims and the man that attempted suicide, despite Mr. Incredible saving their lives in both instances. This lead to a raft of lawsuits against Supers, provoking the government to outlaw Supers.

Fifteen years later, Bob and Helen Parr (formerly known as Mr. Incredible and Elastigirl) are a suburban family and have three children with superpowers: Violet, Dash, and unbeknownst to everyone, baby Jack-Jack. While Helen has adapted to civilian life, well, Bob has not. He is harassed by his boss Gilbert Huph for helping customers access insurance money. Dash is sent to the Principal's office for secretly using his super speed power to pull pranks on his teacher, but gets off scot-free. Violet is seen at middle school using her invisibility power to spy on her crush Tony Rydinger. At dinner, Dash teases Violet about her middle school crush, Tony Rydinger, which starts a fight between them, where Violet uses a force field to stop Dash from running around the table and slapping her. Their fight is broken up by the arrival of Lucius Best, Frozone's civilian identity. Bob leaves with Lucius, as they do every Wednesday night, telling their wives they go bowling but actually do clandestine vigilante work, though Lucius wants to go bowling. Helen reprimands Dash for pulling pranks on this teacher, but is cut off by Violet, who says Jack-Jack is the only 'normal' family member.

While listening to the police scanner, they intercept a report of a fire nearby and proceed to the scene. They narrowly escape with all the people still alive before it collapses, but wind up in a jewelry store next door and are cornered by an officer due to their disguises making them look like bandits. Lucius gets a drink from a water cooler which gives him just enough water to petrify the cop so that they can slip away undetected. The only person who sees them flee is a mysterious woman, Mirage, who was spying on them before they departed, and reports that Frozone, who she was spying on, was with Mr. Incredible, who her boss wants. When Bob gets home, he finds Helen waiting for him and questions exactly where he was. When she finds rubble on him, Bob tried to cover the thing up by saying it was a "workout", which Helen hates because of how risky that is to their civilian cover. However, Bob accidentally reveals that a burning building collapsed, which he heard about because he was listening to a police scanner 'again'. A full-blown argument erupts, which the kids secretly listen to. Bob and Helen find them and assure them that everything is fine, telling them to head off to bed.

The next day, Mr. Huph's is angry about Bob helping customers find loopholes in their insurance contracts so they get their payments, thereby reducing profits for Insuricare. Bob justifies himself, but Huph tells him to only worry about the company's . During their conversation, Bob notices a mugging going on outside, but Mr. Huph threatens to fire him if he goes to help. Bob watches the mugger get away scot-free and Mr. Hugh's smug remark causes Bob to lose his temper, grab Mr.Huph by the neck, and throw him through several walls, exposing his super strength and costing him his job. As Mr. Huph recovers at the hospital, Bob meets with an old friend, the laid-back yet gruff NSA Agent Rick Dicker, who operates the Super Relocation Program. Dicker is frustrated because this is not the first incident where Bob used his powers in public. Every time, Dicker has had to relocate his family, erase everybody's memory of the incident, and repair whatever damage has been done, which is very expensive. He tells Bob he cannot keep doing this, but before he leaves, he offers to relocate Bob and his family again for old time's sake, but Bob declines since his family just settled into their current home, and bids Rick farewell. After returning home, Bob finds a recorded message from Mirage. She claims to represent a top-secret organization that specializes in R&D, and their latest creation has broken out of containment. Bob's mission is to hunt it down and neutralize it before it causes millions of dollars worth of damage to vital equipment. After reminiscing about the glory days and covering it up with Helen as a business trip, he calls Mirage and accepts.

At Nomanisan Island, Mirage tasks Mr. Incredible with taking down the Omnidroid v.8, whose artificial intelligence enables it to adapt to its opponent, only increasing its knowledge on how to achieve victory. After a while of exploring the island, Mr. Incredible finds trees with slash marks in them and a giant X on the ground. The Omnidroid v.8 emerges, and they fight for some time, with the robot eventually collapsing into a ball and chasing the Super. They eventually fall near a lava pit, where Mr. Incredible tricks the robot into falling into the lava, though he damages his back celebrating. However, it emerges, and nearly defeats him, until it inadveradly fixes his back while stretching him. He gets into the robot's blind spot, and tears out one of its optical clusters and climbs inside of it. In trying to attack Mr. Incredible, it repeatedly skewers itself. Mr. Incredible pops right out the top and tricks it into ripping out its own power source, destroying it for good. After the battle, a surveillance drone disguised as an island parrot reveals that Mirage and her boss have been watching, and Mr. Incredible rejoins with Mirage for dinner.

Mr. Incredible returns home, and spends more quality time with his family. He visits supersuit designer and friend Edna Mode, who fixes his blue suit after it was damaged fighting the Omnidroid v.8, but also designs new red supersuits for all five Parrs. Back home, Helen spots a silver hair on Bob's business suit and eavesdrops on a secret call for him when Mirage summons him for a new assignment, and becomes suspicious that Bob is having an affair. In his new supersuit, Mr. Incredible goes back to Nomanisan Island, and is instructed by Mirage to be in the conference room at 2pm. Back home, while vacuuming in Bob's private office, Helen notices the sewn-up tear where Edna fixed the old suit, calls her, and pays Edna a visit. While in the conference room, Mr. Incredible is ambushed by the Omnidroid v.9, and meets Syndrome, who is revealed to be Buddy Pine, who Mr. Incredible met 15 years prior. Mr. Incredible throws a log at him while he was monologuing, but he dodges it and traps Mr. Incredible using zero-point energy. After accidentally throwing the Super over a waterfall, he uses a small bomb to kill Mr. Incredible, and sends a probe to look for signs of life.

Mr. Incredible manages to avoid the explosion and, discovering the bones of former Super and friend Gazerbeam, fake his death by hiding from the probe behind them. In the process, he discovers that Gazerbeam used his laser eyes to inscribe 'KRONOS' into the cave wall just before he died at the hands of the Omnidroid 5. He sneaks back into the facility, accesses a computer behind the lava wall and uses 'KRONOS' as the password to access the database. He finds out that the Omnidroids have killed most of his Super friends, and that Syndrome's final plan involves unleashing the Omnidroid v.10 on Metroville via rocket deployment. Meanwhile at Edna's, she shows Helen the family's supersuits, and Helen finds out Bob was fired from Insuricare 2 months ago. She uses the supersuit's tracking device, which activates Bob's supersuit, setting off an alarm. He is trapped by black balls of goo, and is placed in an energy prison.

Helen borrows a private plane to head for Nomanisan island, but Violet and Dash have stowed away wearing their own suits, leaving Jack-Jack with a babysitter, Violet's friend Kari. Meanwhile, Syndrome interrogates Mr. Incredible regarding Helen's request to land, but is angered since Mr. Incredible claimed he does not know about it; Syndrome believes he is lying. Syndrome sends missiles towards the plane, forcing Helen to use manoeuvres to dodge them. Since Violet could not produce a large enough force field, Helen shields her and Dash as the plane is hit, and they fall into the ocean. Enraged by the presumed death of his family, Mr. Incredible tries to force Syndrome into releasing him by threatening to kill Mirage. However, Syndrome smugly calls his bluff and leaves him crestfallen at the apparent loss of his family. Helen and Dash use their powers to help themselves and Violet get to the island, and stay in a cave. Helen goes to look for her husband, but not before she tells her kids to use the powers, as well as give Violet a pep talk. While Violet practices her force field and Dash explores the cave, the rocket holding the Omnidroid v.10 is launched. The exhaust is sent down the volcano and through the cave the kids are in, forcing them to flee. Meanwhile, Helen locates Mr. Incredible's prison, and the rocket heads for Metroville.

The kids wake up next morning in a jungle, and set off an alarm within a parrot-shaped security drone. Dash runs from the guards, while Violet uses her invisibility to hide. Meanwhile, Mirage releases Mr. Incredible and tells him his family survived, having decided to betray Syndrome. When a guard was about to shoot Violet, Dash stops him, and Violet returns the favour with a force field. Dash starts to run, and the rapidly-moving force field mows down all guards in their way. After reuniting with their parents, the entire family engages in a showdown with the guards. However, Syndrome captures them, and imprisons them. He reveals his plan to make the term 'Super' obsolete to the Incredibles, and departs for Metroville. Mr. Incredible vents his grief about being the cause of all of this, claiming he's been so afraid of being undervalued, he undervalued his own family. Violet uses her force field to sever her magnetic bonds and frees the rest of the family, and with Mirage's help, they board a second rocket bound for the city.

In Metroville, the Omnidroid v.10 has started a path of destruction, and Syndrome enacts his plan, first saving a woman and her baby from a petrol tanker tossed by the Omnidroid, then faking a punch whilst pressing a button to detach one of the robot's arms, much to the public's delight. However the robot identifies Syndrome's remote as being its control source, and fires it off his arm, then shoots at his in-built rocket boosters, sending him flying into a building and knocking him unconscious while the robot continues to wreck the city. Lucius initially cannot find is suit as it was hidden by his wife Honey, but finds it eventually. The Incredibles make their way via rocket to Metroville, and use an RV to get to the Omnidroid v.10. Mr. Incredible wants everyone to stay back, but Elastigirl insists on joining him. Violet protects her and Dash from the giant robot with a force field, but it sits on it, and knocks her unconscious. Their father stops the robot from crushing them, and Elastigirl drops them off away from the scene, before Frozone shows up to help. Mr. Incredible finds the robot's remote, with its mission being to prevent anyone from having the remote. Mr. Incredible throws the remote to Dash, who piggybacks on Frozone as they skate across the lake on ice. Violet obtains the remote, Dash snatches it and she snatches it back, before Elastigirl grabs it. Mr. Incredible finds the claw, and remembers that only the Omnidroid's own claws can pierce it. He lines up the claw with the robot, and Elastigirl presses a button to launch the claw at the robot, which pierces the Omnidroid. It falls mundanely into the river and explodes, and the city lauds the six Supers as heroes. Syndrome awakens, only to discover his plan foiled, and is very angry that the Supers are being applauded.

The Incredibles ride home in a limousine with Dicker, who tells them Syndrome's assets are frozen and that damage from the fight will be covered. Helen rings Kari, and sounds distressed, also telling Helen she found a replacement sitter. That turns out to be Syndrome, who has Jack-Jack asleep in his arms. He crashes through the roof and takes the baby as a sidekick, as revenge. As Syndrome is flown to his manta jet, Jack Jack's superpowers manifest and he escapes from Syndrome mid-air. Jack-Jack falls but is saved by Elastigirl. When Syndrome announces that he will be back, Mr. Incredible decides to throw his sports car at the manta jet and Syndrome is pushed backward by the resulting explosion. Syndrome is killed when his cape gets him sucked into the jet turbine and the manta jet explodes as a result. The Parrs' house is destroyed by the jet when it plummets to the ground but, they are happy that they survived it, courtesy of Violet's force field.

Three months later, the Parrs are watching Dash racing at a track meet. Violet arranges a movie date with Tony and Dash finishes second to avoid detection as a Super. They witness the arrival of a new villain named the Underminer. The Incredibles put on their superhero masks, ready to face a new threat.
